摘要:对西伯利亚杏PsSOC1-like基因密码子偏好性进行分析,为PsSOC1-like基因的功能验证及完善其遗传转化体系提供理论依据。研究利用CondoW、SPSS27、Origin64等软件及EMBOSS在线程序分析PsSOC1-like密码子偏好性,对不同物种SOC1基因密码子进行聚类分析、中性绘图、ENc绘图和PR2分析,推测SOC1基因密码子偏好性形成的影响因素,比较PsSOC1与模式生物的密码子使用频率,确定最佳异源表达转化受体及表达载体。PsSOC1-like密码子中GC、GC3、ENc和CAI均值分别为45.50%、48.07%、54.01和0.18,PsSOC1-1密码子偏好性较强的有21个(RSCU>1),其中13个以A/T结尾;PsSOC1-2密码子偏好性较强的有26个,以A/T结尾的有14个;PsSOC1-3密码子偏好性较强的有26个,18个以A/T结尾。进化分析及RSCU聚类分析表明,PsSOC1-like基因与梅花和桃SOC1基因密码子使用偏好性相似且同源关系较近;密码子碱基成分及相关性分析表明,PsSOC1-like密码子偏好性主要受突变压力影响;密码子使用频率分析表明,模式生物中拟南芥和烟草适合作为遗传转化受体,酵母菌表达系统适合作为PsSOC1-like异源表达载体。本研究初步探明了PsSOC1-like基因密码子的使用规律,为后续PsSOC1-like基因功能研究奠定理论基础,并为西伯利亚杏遗传转化体系构建提供参考。
The codon bias of PsSOCl-like gene in Prunus sibirica was analyzed to provide a theoretical basis for the functional verifica-tion and perfection of the genetic transformation system.The codon bias of PsSOC1-like was analyzed by using the software of Condon W,SPSS27,and Origin64,and the EMBOSS online program.The cluster analysis,neutral mapping,ENc mapping,and PR2 analysis were conducted to speculate the main factors of the formation of SOCls codon bias from different species.By comparing the codon us-age bias of PsSOC1-like and model organisms,the optimal heterologous expression conversion receptor and expression vector were de-termined.The mean values of GC,GC3,ENc,and CAI in PsS0C1-like codons were 45.50%,48.07%,54.01,and 0.18,respective-ly.There were 21,26,and 26 codons with strong codon bias(i.e.,RSCU>1)in PsSOC1-1,PsSOC1-2,and PsSOC1-3,and 13,14,and 18 codons ended with A/T,respectively.The evolutionary tree and RSCU cluster analysis showed that PsSOC1-like gene had simi-lar codon usage bias and was close homology with Prunus mume and Prunus persica.The results of Neutral analysis,PR2-plot analy-sis,and ENC-plot analysis indicated that the codon usage bias of PsSOCI-like was mainly affected by the mutation pressure.The co-don usage bias analysis showed that Arabidopsis thaliana and Nicotiana tabacum could be used as genetic transformation receptors,and the yeast expression system was suitable for the heterologous expression of PsSOC1-like.This study explored the codon usage of PsSOC1-like,providing a theoretical foundation for the study on the function of the PsSOCI-like gene,and a reference for the construc-tion of genetic transformation system.
