摘要:为了深入了解文冠果转录组的整体水平及脂肪酸合成与代谢相关功能基因的表达情况,本研究以文冠果根、茎、叶、花为材料利用Pacific Biosciences RS II平台测序技术进行测序及生物信息学相关分析。平台共获得原始数据7.64 Gb,生成110584个转录本,平均长度为1.9 kb。对所有转录本在NR、SwissProt、KEGG、KOG、GO、NT、pfam数据库进行注释和功能分类,结果共得到102118个注释基因,占比92.34%。共有351个参与脂肪酸生物合成和120个参与脂肪酸延长的Unigene,分别编码15个脂肪酸生物合成和7个脂肪酸延长的关键酶。同时在110584条Unigene中分析发现了94906个SSR位点,单核苷酸重复频率最高(68.29%),并预测了6059个转录因子(TFs)。与第二代测序(Roche 454 de novo)结果相比,PacBio平台所得到的转录本更长,转录本注释率也得到提高。本研究为文冠果的下一步分子生物学研究提供了较为可靠的转录组数据。
In order to gain an in-depth understanding of the overall level of the transcriptome of yellowhorn and functional genes related to fatty acid synthesis and metabolism,the roots,stems,leaves,and flowers of yellowhorn were used as materials for sequencing and bioinformatics related analysis using Pacific Biosciences RS II platform sequencing technology.A total of 7.64 Gb of raw datas was obtained by the platform,and 110584 transcripts were generated,with an average length of 1.9 kb.All transcripts were annotated in NR,SwissProt,KEGG,KOG,GO,Nt and Pfam databases,and a total of 102118 annotation genes were obtained,accounting for 92.34%.Furthermore,we successfully identified 351 and 120 unique full-length genes involved in fatty acid biosynthesis and elongation pathways and reconstructed the metabolism pathways.The analysis also identified 6059 transcription factors(TFs)in yellowhorn.The PacBio data allowed for the identification of 94906 Simple sequence repeats(SSRs).The most common SSR motif unit was mononucleotide repeats,occurring at 68.29%.Compared with Roche 454 de novo assembled transcripts in previous study,PacBio data has supported a significantly longer transcripts and higher annotation rates.It also provides more reliable transcriptome data for the molecular biology research of yellow horn.
